During drying, a bubble likely formed underneath, which then burst either during storage or transport.Problems could arise if you regularly catch on it while cleaning—if it’s even cleaned there at all. If it’s really just the glaze and the hole doesn’t go through the ceramic itself, it shouldn’t technically be a problem at first—nothing will leak. However, it is still a defect, and especially with a new toilet, I would seriously consider whether you want to install it like that.
On the one hand, warranty clearly applies here, and you have a right to a flawless product. On the other hand, if moisture gets in later (for example, when cleaning or from condensation), it could gradually soak in or cause mineral deposits over the years—it doesn't have to, but it can. And aesthetically, it’s not very appealing.
