As we are currently planning our new single-family house, we came across information stating that there can be issues with the KFW 55 certificate related to manual roller shutters. This is because the insulation around the strap winder tends to be too thin.

I believe you can neglect that... even with automatic systems, the insulation of the box is lower than that of the rest of the house. Whether a few more watts migrate through the additional 20cm² (8 inches²) is probably almost irrelevant.
We were manually offered KfW55 standard (although back in 2014) – it was not a problem.
