I received a quote from an architectural firm for a plot of land and the construction of a prefabricated house using timber frame construction with a precast concrete basement. The house model is from the manufacturer’s catalog, with only slight changes to the interior layout. I am now wondering about two points in the cost breakdown:
1) A commission is charged on the land price (which I can understand), but also on the building cost. Is this normal?
2) Under additional costs, nearly 10,000 EUR is listed for “Architect (building permit / planning permission, design, formwork and reinforcement plans).” Is this a reasonable price for a prefabricated house where only the interior layout is slightly modified?

Although this is quite unusual for new construction, the brokerage fee on the single-family house is likely the architect firm’s commission for mediating the prefabricated house provider.
From the way it reads, you are purchasing additional services from the architect firm; these are apparently not included in the scope of services from the prefabricated house supplier. Check the provider’s scope of services (BB).

[...] The client’s obligations must be fulfilled before construction approval and the start of construction. The building permit / planning permission fees, any structural engineer review fees, authorities’ charges, surveying, chimney sweep, and other fees related to the approval of the construction project are to be borne by the client. The costs for additional planning services, such as creating site plans, architectural services, etc., required for the building permit / planning permission according to the building regulations are also to be covered by the client. [...]

Yes, some providers only offer the pure house construction service; in that case, the client definitely needs an architect, and the costs for this must be borne in addition.
All architects charge according to HOAI and the eligible construction costs plus VAT; increases or decreases from this are prohibited by law.
For construction costs of approximately 100,000 EUR (around 110,000 USD) [note: currency is not converted as per instructions] the invoice you were presented with might look like this:
about 0.75% for the basic evaluation - around 750 EUR (about 825 USD)
about 7.5% to 8% for preliminary planning or also a BVA with plans - around 7,500 to 8,000 EUR (about 8,250 to 8,800 USD)
about 11% to 12% for design planning - around 11,000 to 12,000 EUR (about 12,100 to 13,200 USD)
about 6% to 7% for permit planning - around 6,000 to 7,000 EUR (about 6,600 to 7,700 USD)

Since you mentioned costs of 10,000 EUR (about 11,000 USD) for the architecture, I assume that the offered house is a commonly sold floor plan, so that only the basic evaluation and the permit planning are charged, especially since the site conditions are already known.

Some things strike me as quite strange. If I want to build a prefabricated house, the whole point is to purchase one complete house at a fixed price, including all services.
I do this myself as the general contractor.
What advantage would the client have otherwise? It hasn’t even been specified here which service phases are included, meaning billing can be done at any time based on HOAI.
